Louis Agassiz lahir di Môtier (sekarang bagian dari Haut-Vully) di kanton Fribourg, Switzerland. Pertama kali dididik di rumah, kemudian menjalani empat tahun di sekolah menengah di Bienne, ia menyelesaikan pembelajaran dasarnya di Lausanne. Dengan mengadopsi pengobatan sebagai profesinya, ia sukses menempuh pendidikan di universitas Zürich, Heidelberg dan Munich; sementara ia mempelajari sejarah alam, khususnya botani.
